A recent update in cPanel modules added "Imunify360" for script security purposes. This service scans files for malicious code and removes them. By default, it will cleanup any files it considers infected.
There can be a lot of false positives which will disrupt your scripts, so in order to avoid your scripts not working, please login to your cPanel, navigate to the "security" section, then find "Imunify360".
On the dashboard of Imunify360, it will list any files it has scanned with infected code. Take a note of the files affected, then navigate to the settings near the top right corner. Set the default action on detect to "Just display in dashboard" and then return to the dashboard.
Check all the files it lists as malicious and restore the false positives to the original by clicking on the reverse time icon.
The most common false positive I've encountered is turning the php include function into trim. As long as you are including your own code, especially plaintext html, there is nothing malicious involved.
If Imunify360 detects any malicious code that is not written by you, aka from any scripts you have installed from external sources, please look for any security updates and clean up those files with the latest version available.
